It's the same with the move that lets you ride pokemon over water, beating one gym for the permit and the other for the hidden machine. So as long as you're old enough to challenge the gym with it, then you can licensed to fly. Then you just need to either beat the other gym for the hidden machine or borrow someone else's.
Anyway, the gym that gets you licensed to fly is the one in Violet, I think? I didn't pay a lot of attention to which gym gets you which thing as a prize, but I remember Violet getting you licensed to fly, because Violet's the one with all the bird pokemon.
