Oh glorious network bursting with arcane and forbidden knowledge, please answer my query if you can.
How many pokéballs would it take to fill a 36-cubic-metre ball pit?

Though, if you want the look of having a ball pit filled with pokeballs, I'm sure they sell regular balls that look like pokeballs. And that way there would be no danger of any pokemon accidentally getting caught.
Unless, of course, that was your actual master plan. In which case, I apologise for foiling it early.

Honestly, I hadn't planned for any 'accidental' captures. Not that I'd reject any wild Pokémon that wants to participate, the more the merrier and all that. Though it'd be something of a false advertisement, if a wild Pokémon allowed itself to be caught thinking ball pits are a regular team activity.

Also, as for your original question -- it's been a while since I had to do math like this, but I believe the amount would depend on the exact dimensions of your ball pit. And whether it is square or circular.

The company I'm leaning towards offers square pits, as it happens. Which makes calculating the maximum number of perfectly-placed spheres relatively simple, but is that truly representative of the number of spheres necessary for a pit that's actively used?
